View NX2 did NOT allow you to directly modify the raw file. It looked like that's what you were doing because the changes were stored in the .NEF header, not in a separate sidecar file. Since you don't see the header file it appears as if you're saving the changes directly to the raw data, but...

You're going to have to explain this because nothing in PS leads me to believe a .NEF is converted to .JPG simply by applying a filter. I'm not saying you're wrong, but I'm certainly not convinced. For instance, the PS tabs for open files show the filename ending with .NEF as I'm working on them...

For starters, are you keeping your shutter speed at, or above, one-and-half times the focal length? That should be a minimum, really. If you use the "Insert Image" button we should be able to see the EXIF data from your photos which be really helpful in troubleshooting this issue. .....
