I generally do not close the left eye shut when viewing through the right eye, it is just not required. I use the Veiw Finder for framing only and depend on the AF for focusing, that relieves me from straining to get the right focus. When I use manual focus, I depend on the range finder rather than on the image sharpness, as my power with spectacles is such that the visible focus is off from the actual focus. Screwing an eye shut for extended time will strain it and you may not get proper focus with the eye, till it has had time to relax. That is one of the reasons that the EVF in modern cameras, and the large waist level screen of MF cameras make for a strain free focusing.
