I maybe biased as own a couple of Zeiss lenses. I can't say definitively if they are better than Nikon lens but I love to work with manual focus. Somehow I look at the outcome of my shot - I believe they are sharper and Zeiss lenses do show up with a wider Dynamic Range. Again, I could be biased. Working in manual mode is fine with me, in fact even with an auto focus lens mounted I still find myself turning the focusing ring. Maybe it is because I switch between my RF camera and my Nikon. Manual focusing gives me a sense of control over what I am composing. I feel a little more involved in the process even though I have to rely on the "in-focus" indicator in the viewfinder. If you ask me, I would say manual focusing is no problem and Zeiss lenses are among the best lenses there are for Nikon body.
