I don't think its a good idea to store the battery in that way.
Free the contacts of the battery when storing.
Thats the purpose of the plastic cover.
Anything metal touching the contacts will have some effect on draining power from your stored battery.

NEVER store the battery fully charged! Store it at half charge with the plastic cover on in a cool, dry place. And NEVER use the charger for storing ANY battery!

Yup...Li-Ion batteries store best when partially charged. Throw em' on the charger for about half an hour or so before storing.

No, storing batteries on the charger won't cause them to discharge. They will slowly discharge over time regardless of what you do, and you will want to avoid them getting to 0%. Even with only a partial charge, full discharge will take a couple of months. If you're storing them for a long period, it's a good idea to give them a little use and recharge them.

I would advise against storing them attached to the charger. It's probably not going to hurt anything, but in the rare event that you have battery failure, it's going to ruin your charger.
