Auto Mode vs. Manual Mode Low Light

Hello!

I'm testing my Nikon D750's Auto Mode and Manual Mode. I have the same settings but do not get the same results.

Settings: F/5, 1/100, ISO 400, and no flash. Other settings like Auto WB and Picture Control are also the same.

The picture I take in auto mode gets better light. What setting can I have missed?

I am aware that the pictures are a bit dark, but I wanted the pictures to look like "IRL" - and Auto Mode is the most accurate.

Keep in mind that your lights are flickering instep with you local power cycles (typically either 50 or 60 cps, but we don't know since we don't know where you are from). Depending on where you are in the cycle when you trigger the shutter, this could easily account for what you see.

Active D-Lightning Auto - same as Auto Mode. I also tried Extra High; still not as good as Auto Mode. Other ideas? :)
Well fluorescent lights do flicker so it's possible using a higher shutter speed will help. Other than that, it may simply be a variation in the light output that is "fooling" the meter enough for it to adjust exposure slightly. I'd guess the difference in exposure between those two shots to be about half a stop so it would be easy to fix in post, even if you're shooting in JPG.
